It does make a difference,due to orientation on the peghead. The tuners will be to high if original orientation is not used. Plug and drill new holes is an option also....

As minor as this looks in your photo it probably could be sanded out with no problems. Scraping the binding would be my first choice, then Naptha {Lighter Fluid } or Alcohol.

An 1/8 in. drill bit placed in a Drill Press will clean up this area also. Carefully work the drill bit side to side, very little sanding work left to do.
